I have bypassed my water separator and the tractor runs fine. When I hookup 3 lines, inlet, outlet, and return (i think), fuel will not flow through it. This is a complete new part. There is a spring valve on the inlet side. It will not allow fuel to flow to the separator and engine. What's going on?

That's not a water separator, that's a fuel filter and bypassing it is a BAD thing to do.
I do believe on that model it must be fully assembled for fuel to flow, as the filter opens the valve.
Other options,
Plugged inlet port?
Plugged vent port?

Install it with only the inlet line connected and fully assemble it and see if you get flow.

Do not blow air through the filter housing up through the lift pump onto the injection pump.
You will destroy the lift pump.
And send junk up to the injection pump and very likely cause serious damage.

Thank you for the reply. I have had it fully assembled and fuel doesn't flow. There are no blockages. There is a spring valve on the inlet. I thought the vacuum from the fuel pump would open the valve, no luck.

Thank you for the reply. I didn't blow air through the housing when it was installed.

Yes. Excellent flow.
Messicks mechanic said it must be a defective part. Then they sent the same part, again. I'm wondering if someone installed a spring valve with the wrong spring?
Its about impossible for 2 new parts to be bad, so something is not right.
Post a picture of the installed filter.
There really isn't a whole lot to it.

Ahhh. The part I didn't think about was that the new part had been on my shelf for two months. During that time a bee had gotten into the inlet and plugged it up.

Thanks for bearing with me on this puzzle....next is replacing the front axle 4 wheel drive pinion.

I read the shop manual. Are there any videos on this?

There are bees that do, mason bee. There are plenty of "other" bees besides Honey bees... Look up Solitary bees.
Never heard of the Solitary Bees, made for interesting reading..
