I noticed some knocking on my 2009 Kubota RTV 1100. It sounded like right under the gear shifter. So, I replaced both of the CV joints; right and left. The old ones were really wore out, especially where they went into the axle. With the new CV joints the knocking seems to have lessened, but it is still noticeable. Oddly, the sound occurs in 2 wheel drive. When I put it into 4 wheel drive, it doesn't seem like I can hear the knocking. I'm starting to think it's something in the front differential, but don't know where to start.

drain the front diff fluid into a clean container; inspect for metal debris. If there's any metal in it, remove the diff, throw it into a fire, replace it. Or I guess they're rebuildable.

Check the front wheel bearings as well as they're known to make noises similar to diff noises. Similarly, check your propeller shaft u-joints. Remove the shaft from the machine and check the joints manually. Sometimes you'll find ONE that is tight/noisy and it too will make you think the diff is failing.

I have almost identical problem. What did you discover? I know this is an old post.
