Is there a protocol for filling with new oil? I ask because am fairly new to hydraulic repair. Do I just fill with proper amount and start tractor?

Then cycle all of the equipment through their cycles...like 3PH up and down a few times. Cycle the FEL, turn the power steering post to post, use the forward and reverse function of the pedal.
