I have a Kubota L39 that I need to split the Mid case (Fig C401 in the parts list) from the gearbox I have removed all the bolts and nuts around the mid case but its still not splitting. Any advice on how to proceed?
The previous owner removed the 4x4 drive and I want to replace it.

You make it through the sealant yet? A slight elevation change usually helps. Look around the casting, there are pry points so you don't have to hit the flat surfaces. I take it you spoke to the previous owner on how/why the removed the 4wd...

I have managed to pry the casings loose from each other but it only moves a little bit. Feels like there is something preventing it from coming apart, I just cant find what it is. I cannot get hold of the previous owner unfortunately.

So your splitting from mid case to rear transmission?(c420)
Or clutch housing to mid case?(c401)

I haven't worked on that model specifically, but you may need to remove the pto valve on the side of the mid case first.

Looks like there should be 6 studs plus 3 bolts holding them together? Don't have a WSM - wondering if there's anything inside the bottom trans cover that needs releasing? Looks like the bearing holder stays with the trans.

there's a little pipe inside behind the pto valve as I remember. Pry on the cases hard enough and it'll bend/break the pipe off. That's what I did. Not saying that's the correct way, just the way I did it--because the japanenglish service manuals don't tell you about it.
